①から③の順に使用頻度が下がります。

宿泊費はチェックインのときに支払いをするように

2番目の方は今または未来の行動として、routineのインストラクションや
ルールとして話す場合です。
以下の場合は少し違ったケースのときに使います。

ホテルの部屋に戻って、親に支払いが終わったのか聞かれた場合、
チェックインを済ませたときに、支払いを行うように言われたと伝えるときには、
過去形のchecked inを使います。
また たった今受け付けでチェックインをしようとして確認をしたら、
支払いを行うよう言われたという場合のように今のことを
表現する場合もあります。
