核兵器管理システムのスカイネットが自らの意志を持ち人類を滅ぼす“審判の日”を、見事阻止してから10年たったジョン（ニック・スタール）は、新たな人生の目的を模索するように放浪生活を送っていた。そんな時、究極のターミネーター、Ｔ-Ｘ（クリスタナ・ローケン）が未来から送られてきてリストにある人物の命を次々と狙う。未来のスカイネットはやはり存在し、“審判の日”は先延ばしにされただけだったのだ。ジョンのもとに、かつて自分と母を救ってくれたターミネーター（アーノルド・シュワルツェネッガー）が現われ、ジョン、そして彼の妻になる運命だという獣医助手のケイト（クレア・デーンズ）を守る。やがて彼らは、唯一スカイネットの暴走を止められる米空軍に勤めるケイトの父ロバート（デイヴィッド・アンドリュース）がＴ-Ｘの暗殺ターゲットになっていると知り、それを止めに向かうが、ロバートは殺害される。ジョンとケイトは彼の代わりにスカイネットを止めようとするが、ターミネーターが二人を無事に運んだのは、政府要人用の核シェルター。まもなく“審判の日”は起こり、ジョンとケイトはその後の世界で生きていくことを強く決意するのだった。
