The board is maxed out at 1066 and it does not appear that gateway has a BIOS update to allow for the higher FSB reuired with the faster Intel chips. If you installed one of these newer LGA 775 chips into your computer it may work but would be a lot slower than what it is rated due to the chips multiplier would be set for 1333. I could not see any BIOS updates from gateway for this board. Also these chips are designed to run with the faster memory and the 800mhz memory speed would also be a bottle neck for your system. You're making good sence! You're D945GCL MB should be able to run 1066 FSB. Not 100% sure you're memory will keep FSB up to 1066.
Here's the trouble though. The Intel Core 2 Duo E6850 will not run on the Intel D945GCL motherboard because it is not supported. Look here at Intel's web site.

Many people buy a CPU to run MB's specs (1333MHz) just to find the same MB does not support DDR2-1066MHz or DDR2-800MHz. Motherboard Mfg's are lagging.

Though setting the bios to auto should not cause the system to lock up, unless you are over-clocking other settings in the system bios. Changing you're memory to the faster dual channel 667 will increase the systems over all performance but it will not change the fact that the board can only run at 1066fsb.
